A spokesperson for Bournemouth Tourism said the Royal Navy judged that the swell was too high and it would be unnecessarily dangerous.
Five boat trips were due to take place between 9.30am and 3pm on Saturday, with 70 tickets per boat trip.
Now organisers have also cancelled Sunday's trips because "sea conditions are expected to be too poor to allow safe transfer and boarding."
Four trips were due to take place on Sunday, tickets had all sold out.
A total of 980 free ship tour tickets were released to the public on August 15.
Last year tickets sold out in just nine hours.
